Can my bird get to the top cage if I stack them and remove the tray from the top cage ?

No, because the tray fits in a precreated drawer type enclosure. I don't have this arrangement. I do have a tall cage and a long cage that is what I think you are talking about--a flying or breeding cage. I love both of them.

If I purchase the single story and decide to buy another single story later can I stack them to make a double story?

Do that it’ll be all right. I have also combined two of them together side-by-side and taking out the inside panels. And did this again and stacked it on top so I had two long flight pages

I don’t know the answer to your specific question, but I will tell you that was the hardest thing I ever put together. The instructions were extremely vague, the cage is not as sturdy as I would have thought for the price, but if you just need a cage to keep your birds in it is fine.

Where is the side door for a nest box?

There is the main open door in middle and 2 smaller doors on each side for the food dish and water dish that it comes with. No side door.
