Q: Does it come with the thermometer or not?

Mine did not come with a thermo.

Q: Is there an option for a different lid? Perhaps a raised lid? Different drillings to fit a thermowell?

There is a domed lid for the 7 gal. The 3.5 gal has only 1 lid option as far as I know. They sell blow off hardware to attach a blow off tube. I think you would have to drill your own thermowell I’ve been considering that for myself. So far just attaching a probe to the side of the fermenter with some insulated packing material taped over the probe works pretty well.
