No, it will not harm the moving parts or rubber in the toilet tank. Rather, it removes mineral deposits from the moving parts and prolongs the life of the toilet components. It is a great product. I use it in the two toilet tanks in my home once a month and the tank and components stay clean and work well. Be sure to read the information on the label and follow the instructions. Easy to use, and keeps the toilet tank clean and working well.

has anyone put this directly in their toilet bowl to remove hard stains

Yes, with limited success. The problem is that the mineral stains are at the waterline, and thus aren't in full contact with the cleaner. I even stirred the water around over the stains and left it overnight, but had only minimal improvement. I've found pumace stone works best for removing hard stains, but you have to scrub.
