The width of my fan with water container(Tropical Breeze) is far larger than the 12.6 inch width of the cover. How is this suppose to fit?

I bought the Large cover. My fan is a Holmes HPF650-U Oscillating 3-speed Stand Fan - no water container, but has a wide base. The entire fan is 60" high. The fan part is 20" wide (side to side) and 12" deep (front to back). The leg base of my fan is 21"-27". The cover fits great over it. You might just have to try it and return it if it doesn't fit.

If you own a Cool-Off Tropic Breeze Portable Misting Fan (as pictured in the ad), you could order the medium size and it will fit perfectly. I ordered the large one and it is ok buit a smaller one would fit better.
